AFX integration

I'm purchasing the AFX kit today, and plan on beginning the process of integrating it into my project. I'll read through the merge guide of course, but I would also greatly appreciate any tips, thoughts, or advice on performing the integration.
My project is over 2 years mature, and my engine has some fairly extensive changes to it, in many places in the code. Now everything is under version control, and my changes are branched from the original baseline TGEA.
I would prefer though, to not have to integrate AFX into the baseline, and then perform another integration of my changes into the combined baseline/AFX code path. I would prefer just to integrate AFX into the existing code path. However, I want to go whichever way provides he most robust code base in the end, obviously.
Thoughts? Comments? Advice from anyone that's integrated AFX into an already mature project? Thanks in advance!
