Alpha map?

This might be more of a blender question than an export question, but how do I get my alpha maps to show up in blender's 3D mode. It's very much missing. Did I forget to turn something on?
Here is my example below.

This is a test I did (Linked for huge picture)
What seems to be happening now is the normals are getting messed up. I erased some of the texture so I could see the head under the hair. (This is the effect I'm kind of looking for.) The result is my normals are getting messed up and the head is being drawn over the hair You can see in the back that the transparencies are working....
Am I exporting incorrectly again?

It's all one mesh :( I joined everything together because I wanted everything mapped from a single texture. Drat! Oh well, I'll come up with another plan.. I don't like her bangs anyway :P

I'm not quite getting how the .IGNORE modifier works. I don't have any textures attached to my model. I'm just using the UV select to load my textures. How am I suppoed to be doing this so let the exporter know I want to use the same mesh twice? I went into the UV editor and created a new image called base.IGNORE01 but when I export, it only shows me the one base mesh.
