I was reading up on the FAQ, and I noticed that the game has to run on both systems. Does the torque engine games run on both until altered not to? or the other way around...

That's only the GG publishing FAQ. You can make your game run on any systems you want.

Using TGE, it support at least linux, windows, mac, all in the box, with no modification. So long as you actually leave your brain engaged on the topic while you're writing code, then it's {relatively} simple to keep it cross-platform.
